I have multiple processes (none of them having a process-subprocess relationship) in a single .org file in WBI Workbench. Is there a way to export a single FDL for all these processes from Workbench? Or is it always that there should be one FDL for one process?

I do not believe this is possible... One of the deficiencies of Modeler vs Buildtime is that the lack of options for export in Modeler, Buildtime is much better at this.

If you were using Buildtime, I would say that yes there are best practices, however when using Modeler, due to the fact that there is no granularity on export, I would say all bets are off.
When using Buildtime I would recommend the following:
1. An Export of the Network objects except for UPES. Call this the "domain.fdl"
2. An Export of all of the Staff objects. Call this the "staff.fdl".
3. For each process do an export of the process DEEP plus add in the UPES defined for this process. (I really wish that export deep would grab the UPES definitions, but it does not).
I have found this to be the the best approach, of course, every situation is different, and without knowing the particulars of your situation I can not say whether this would be right for you.
