I want to know a bit more on configuration under #3.

If #3 is used, which way should I define those QCF and Q Objects, JMSAdmin on external MQ Server or WAS admin console?

You can use JMSAdmin.

But, the objects you create in the WAS JNDI registry won't be persistent. They will disappear when you restart WAS.

So use the Admin Console.

Unless you're running WAS v4 or earlier. But you probably shouldn't do that.

Thanks jeff!

That mean I should use the Admin Console to define those definitions. The object definintion will be defined onto the MQ Server. On top of it, the WAS server will be as a client to connect to the MQ Server. Is it right?

No. The Admin console only lets you define objects in JNDI, not in MQ.

Do you have MQ installed on your WAS machine? Or only a client?

You might want to read about JMS topologies.

This should help you understand the interactions between JMS and MQ.
