What kind of ways could be used to put the EDI message on the Q specified on mq input node.

If you have message stored in a flat file then you can use utilities in supportPac MA0J: MQSeries - Put message utility to put messages on the queue.

Can the the EDI message be directly put the q from WAN or internet connection.
what is the best practice.

Maybe you should look at the products IBM has specifically constructed for handling EDI - like one of the WBI Connect products.
