I am running queue manager on UNIX which connects to a mainframe.
I want to administer that queue manager from a Windows PC.

Should I define separate channels, queues to the windows PC from UNIX.

If I need to provide authorization then which user of windows should be mapped on in UNIX to the mqm group.

Please advise.

How are you planning on doing this? Are you going to use runmqsc commands or use MQ Explorer? In either case you need to have windows user-id defined on UNIX box or set MCA user-id on channel.

I am not going to use runmqsc just to monitor the queue manager from the MQ Explorer.

You can use ALTER CHANNEL command to change the MCAUSER attribute on an existing channel.

If you are using runmqsc for remote administration, System admin guide has a detailed explanation on how to do this. Refer to chapter 6.
