The difference between the two is a difference in capabilities of the pub/sub broker.

There is no pub/sub broker installed with base websphere MQ. You have to install one from somewhere. This means that if you run an application written using the Pub/Sub capabilities against a straight MQSeries install, it won't work. Usually, people use a free support pack to provide a broker. This broker provides only very simple topic subscription. You can subscribe only to a fully qualified topic.

The pub/sub broker that comes with WMQI is more sophisticated, and has better performance as well. You can subscribe to a topic with wildcarding and limit that subscription to messages that have certain content (provided the content of the message is knowable to the pub/sub broker). The typical example for this is something like "subscribe to all messages in a topic 'Cars/Ford/Taurus' where the price of the car is less than $20000".

The pub/sub broker supplied with WMQI 2.1 is almost the same as the pub/sub broker that is Websphere MQ Event Broker (the event broker version is slightly more optimized), and in the version 5 products is exactly the same.

For what it is worth, the free broker is SupportPac MA0C. One other difference between MA0C and the other brokers is that the event broker products (WMQ EB and WBI EB) allow you to use the direct ip or real-time transport option. This is designed to allow JMS subscribers to subscribe in a high-thruput mode. This has been advanced in further in the V5 broker in that it now supports a multicast option.
