I wonder if WMQI can manage Message Flows by command line as create, delete, alter...
Can you help me?

I don't think there is any command line utility to perform these actions. Message flow consist of one or more message processing nodes, the only way you can work with message flows is using the Control Center (ver 2.x.x) or Messaging Studio (ver 5.0) application.

Yes, you can install WMQI Client (Control Center or WBI Messaging Studio) on your machine (Windows) to connect to the Config mgr.
There is also supportPAc IC01, which allows you to run some commandsfrom command line, which interacts with the Config Mgr.

I have imported a message flow by command line "mqsiimportmsgflows" that supported by SupportPAC IC01. I think that I have done it successfully because I received a notice like this:

BIP1049I: Importing new message flow 'test_router' (UUID: '57ac3269-f600-0000-0080-f5ab1b5ce81f') ...

but when I do openning the GUI WMQI Control Center I did not see the message flow that I have imported, if I want to modify that message flow, what I have to do or how I have to do to see the message flow that imported.

The import puts it into the Configuration Manager database. It does not add it to your local workspace. Right-Click on the 'Message Flows' folder in the Message Flows tab, and choose "Add to Workspace"->"Message Flows".
