I have IIB toolkit installed, however, everytime it starts, it goes with default workspace location, and it generates error.
I know there is a way to start the toolkit, asking you for the workspace location rather than going with default workspace location.
How to do that?

Most of the Configuration related stuff of MB Toolkit is at Preferences.
So..goto..
Preferences > General > Startup and Shutdown > Workspaces > UNCHECK the 'Prompt for workspace on startup'.

I know that, however, the toolkit can not get started due to disk problem.
So if I can manually modify the configuration for a different workspace which might be helpful |

and if you would've told us precisely about disk issue... it would have been answered correspondingly by lots of chamipons and experts here in this forum. 
Detailed and Precise description of the Problem and present Status of it, helps in understanding the correct issue(s) and nail it accordingly.
