Has anyone had any experience running MQ Series 5.3 on Citrix metaframe server? I installed 5.3 and it fucntioned fine when i had the console open at the server, however when I created a session I could not launch MQ Series explorer. I could run all of the command lines succesfully but when i launch the explorer I keep getting a 4100 error.

I'm assumeing that you are running some flavor of Windows since you are running the MQ Explorer. There is a known bug when trying to run the MQExplorer while running terminal server. They can't run together. could this be the issue?
