I just installed WMB Hypervisor edition as a VM under VMWare.

I logged in and noticed that WMB and WMQ were running directly off of root

Did I install that incorrectly

Is that the strategy for the Hypervisor edition, to run WMQ and WMB off of root

Anything I need to look out for in this case ?

I did not believe that the Hypervisor edition for VMWare came with an already-created Broker and queue manager.

I'd thought it only came with a preinstalled software stack.

So are you sure that someone else didn't create the broker?

The service Id running Broker should have primary group of mqbrkrs. The service Id running WMQ should have primary group of mqm. Since root's primary group is neither of these, you need to reinstall.
