Undeploy everything from broker, or if it's just one EG that's out of sync, just that EG. Redeploy.

Undeploy is that remove all deployed children ?
Redeploy is that one flow at a time ?

Yes, "remove all deployed children" is probably best. That should get rid of things that configmgr doesn't know about. I think there's some options on mqsideploy, too.

As to redeploy being "one flow at a time"... A deploy is always "one BAR file at a time". So you can either redeploy your existing BAR files, one at a time... or you can build a larger BAR file with more stuff in it - perhaps the whole EG's worth.

I believe that it's a lot harder for a v6.1 ConfigMgr to get out of sync with a v6.1 Broker, btw. Not that you should migrate just to solve this problem...

Only if the backup of the db is exactly point-in-time with the config manager.

It's far more straightforward, and much more reliable, to get the config manager to reset the broker to it's position than try to jockey the broker back into line. Even if you manage it, you'll never be absolutely certain.
