Could you please let me know how to check " MQ_INSTALL_ROOT is in scope from the profile you're starting the server from"?.

Check that your revised version of MQ_INSTALL_ROOT is actually being used.

Yes, but does this start from your console???

This is basic, basic OS stuff, nothing to do with MQ.

Actually, this is WAS stuff, not OS Stuff. MQ_INSTALL_ROOT is a WAS Environment variable, not an OS Environment variable.

If the WAS server log file shows that MQ_INSTALL_ROOT has been set, and it shows it set to the correct location, and it shows that MQ_JAVA_LIB or whatever it is points to the correct place under MQ_INSTALL_ROOT... then the thing to look for is the next error.

Sorry,I did not understand 'WAS server log file', is it systemOut.log?.
If it is that,in that I don't see anything printed for MQ_INSTALL_ROOT. Please suggest me the correct one to look into.
To resolve this problem (compatability Websphere appl. server 6.0 with Webspher MQ 6.0) are there any fixpacks available for websphere appl. server.
