I have a need to send the output of my flow to two queues, one with set context and the other with pass context. So I put two MQoutput nodes at the end of the flow
--- compute-->mqoutput (Q1) --> mqoutput(Q2)
But I found that Q1 will actually have both output messages and Q2 has none.
Did I miss something ?

Both Queues should have both messages with the flow you have.

If you are setting the Context in the Compute node, then Akanksha's solution will work. If you are setting it, via the MQOutput properties, then just wire both Output nodes to the same Compute out terminal.

Cheers,

Using flow order node is another option.
