Aside from the methods described in the System Administration document (in the section entitled "Backing Up and Restoring Websphere MQ), you many wish to look into the saveqmgr support pack MS03. This is a kind of lightweight way of preserving the definition of the queue manager, rather than the queue manager itself, so may not be suitible for you.

Check out the manual, and see which of the strategies meets your requirements best.
