I have a doubt where these check points are lying and according to admin guide it is in logs so, which log is this ? /var/mqm/qmgrs/QM/log or some where else. is it recommended to use these checkpoints to restart the QM.
and how ?

There's nothing you need to do to "use" checkpoints... the qmgr handles it automatically at qmgr restart.

Please read the System Administration Guide. Specifically the section titled "Using checkpointing to ensure complete recover".

Briefly, at QueueManager (re-)start, MQ looks for the last good checkpoint as the place to start itself. Usually, it's the shutdown checkpoint; but following a failure, the last good checkpoint might represent work in flight at the time of the failure.

In any case, MQ finds the checkpoint and goes through restart - to ensure that the queuemanager is in a consistent state.

System administrators have no explicit control of which checkpoint MQ uses.

In a few words: you cannot do point in time recovery. The qmgr always recovers until right before the point of failure. So if you do a point in time recovery for your DB that was 3 hours ago and a recovery for the qmgr up to 3 mins ago ..... well you get the idea...
