I've also noticed that when I try to stop my broker that I get BIP2804
Errors on all my execution groups:

I get the same errors on Brokers with heavy message flow utilization as well as one's with no messages.
I haven't made any drastic changes to my flows and have checked the CPU (I see 0 CPU on all the flows).

I think one of your message flow is looping. Or do you have any plug-in node in your message flow?
Use -i option to stop the broker forcefully. Now check your input queue's for any backed out messages.
