how do we ensure that we have installed JMS functionality successfully as we are going to use WMQ5.3 as the full JMS provider in our WAS j2ee env.

In the windows 5.3 installation JMS is an optional setting/

installed in linux:

rpm -ihv MQSeriesRuntime-5.3.0-2.i386.rpm
rpm -ihv MQSeriesSDK-5.3.0-2.i386.rpm
rpm -ihv MQSeriesServer-5.3.0-2.i386.rpm
rpm -ihv MQSeriesClient-5.3.0-2.i386.rpm
rpm -ihv MQSeriesMan-5.3.0-2.i386.rpm
rpm -ihv MQSeriesJava-5.3.0-2.i386.rpm <-- contain JMS?

Yes

To double check:
you can look under /opt/mqm/java/lib and see what you find there.
