It appears that Microsoft Terminal Services has adverse interactions with MQSeries. This means that you can't perform MQSeries activities from either the command line or from MQExplorer through a Terminal Services client.
I suggest the following package as an alternative to Terminal Services to achieve similiar goals:

I thought to be Microsoft Certified (as MQ 5.2.1 is) that the software had to operate with terminal server? |

Hmm that's a really good point. I had the latest MQ V5.2.1 with CSD 3 installed and can attest to the fact that it does NOT work form a terminal services client. On the console, all was well and through VNC all was also well but even simple DOS based runmqsc failed and MQExplorer was a virtual non-starter. |

MQ 5.3 works with MTS. There is also a fix for 5.2. |
