When importing some msgflows already present in a cfgmgr and forcing the replace of them with the appropriate flag, I get a wmqi message BIP0662W saying that duplicated names are found.... I can't understand why this happens.. any idea?

Does your Config Mgr have same message flow name with different UUID?

Kiran,
you have probably identified the problem. For a reason that I don't know, the pre-Production and the Production environment have the same flows in terms of logic, but flows seem to have the different UUIDs.
I'll check it next week, as I don't have direct access to the Production env. so easily for outsourcing reasons.
