Did you try running crtmqm as root?

There was no FDC files created

Tried from the root user as well, but no luck

Never run any WebSphere MQ command as root. For any reason what so ever.

Never put root in the mqm group (if you would like a secure machine).

If you wish to avoid problems, do all administration with the mqm ID. Most of us use (sudo su - mqm) to become the ID and allow tracking via sudo logs.

Sounds like you are at the point where you need to open a PMR.
