Can I take the backup of Message flows from the command prompt
If yes what is the command.

I do not believe there is a built-in command in the WMQI product to do this, but the IC01 (Message Flow versioning and command line deploy utilities) support pac provides an mqsiexportmsgflows command that should give you what you need.
