Toolkit (mqsistudio.exe) creates a JVM with default
maximum heap size. The default is ½ the real memory on the system.But how can I Increase this value by starting the toolkit from the
command line or some how else?

standard eclipse -vmargs -Xms256M -Xmx1024M or something like that

Where can I find "standard eclipse" directory and the exact file where i can update the parameter values to 1024M or more?

you'll have to add the -vmargs flags to the shortcut. It is the standard way to specify jvm args to eclipse...
