I have a fairly large message set.Is it possible that only that part of the message set gets deployed along with the flow as is relevant to that flow?

You definitely cannot deploy only part of a message set.

And the only way to currently "re-use" artifacts in more than message set is by basing one message set on another. Which produces a split in the source and so leaves you with two versions of everything.
