Does Build time restrict queuemanager names to "8'Charaters?. MQ Series does not restrict this. SO we have queue managers with more than 8 characters. Now I am trying to add same queuemanger names in my FDL and trying to import into buildtime. Which is giving me an error saying that invalid queue name. Is it the same case with runtime also?

Yes buidtime restricts to 8 chars for QM name. When Buildtime Restricts it, you can safely assume that runtime too restricts it.

it does not help me much. Our MQ staff wants to stick to their "so called standards" of 16 characters. Is there a way around?

Nothing that I know of. Workflow wont allow you to create a QM with more than 8 characters when configuring.

When you are configuring a runtime, it will only accept QM of 8 chars long and create it. So how can we use a Qmgr alias?
