I am looking for an Programming Reference Guide for WMQI 2.1. The Programming Guide just explains two examples and not the hole picture.

I have special interest for the java classes MbInputNode, MbNode and the interfaces MbInputNodeInterface, MbNodeInterface.

You can find the javadoc for all these classes at <WMQI_install_dir>/docs/JavaAPI.

You can find example java plugins available as Support Packs - there's one that acts as a CICSClient plug-in.

There is an example included with the Developing Solutions with Websphere MQSeries Integrator redbook.

That's all the documentation that's available, except what's in the Programming Guide.
