Should I reboot after upgrade from csd05 to csd06?
Any other points to note for the upgrade besides closing all applications on windows, and stopping all MQ services?

Generally you dont need to reboot. In case you need to, MQ itself would suggest you to do so.
Moreover, if your upgrade went fine, you dont need to reboot. Reason being, if there were any dll's or libraries that were in use while you were upgrading, MQ wouldnt finish the upgrading process. And hence i would think you are ok without a reboot.
The only exception being, some executables that are kept open or runing while the upgrade process is in progress. These executables cause hiccups later. But that is a distant possibility.
