Is there any difference between deleting a process by importing an FDL and by deleting it thru a run time client like web client.

Not to my knowledge. I believe that both would use the ProcessTemplate::delete method.

Have you used the ProcessTemplateDeleteTool PTDT supplied by IBM. Allows you to get some things out of the database that otherwise could not be removed. You can download this from IBM. Go to the support site and search on PTDT.
