Yes, on the Connection tab of the instantiated Element (within a Compound Type) you can specify MinOccurs=0.

I tried setting the min occurs in my connection tab to 0 and it still gives me an error when the expected data is missing from the XML. I am translating from xml to MRM.

Are you using CWF physical format? Then elements are not really optional, there must be a default value (an element value with role=default value) defined for it. For fixed length formats such as CWF and TDS with fixed length all elements must exist and be in correct sequence.
