We had WAS 4.0.3 running with MQ 5.2.x with JMS on AIX.
Then we removed MQ 5.2.0.x and installed MQ 5.3.0.1 (clean then isntall, instead of upgrade). We did install JMS and JAVA package from MQ 5.3.0.1. Then upgrade to CSD 3.
When we run the JMS script which used to work fwith MQ 5.2.x, it dooes not work any more.
The error message is: class cannot find. well we have all the same scripts and the install goes to the same directories.

You better use the -t option (for trace ) and find out which class is not found. See if your old classfiles are still there or if you have to recompile them. Since you have uninstalled the old mq and reinstalled there is a chance that your class files are on one of the mq dirs and they were deleted.
I have used 5.3 CSD 1 and CSD 3 and with WAS 4 and had no problems but that was on Windows.
