I've done lots of digging but still can't get a definitive answer.
Does WMQI (with WMQ under the covers) support SQL Server within a co-ordinated transaction? the WMQI manuals state that SQL Server is not supported but I read elsewhere that SQL Server is XA-compliant.
Presumably if I wasn't using WMQI I could use MTS and then MQ would co-ordinate the UOW correctly, whereas I have no control over the MQ application code when I'm using WMQI.

No.
Without going into a debate about whether SQL Server is XA-compliant, I can point out that Websphere MQ (base MQSeries) does not support SQL Server with co-ordinated transaction (using XA) and it therefore follows that Websphere MQ Integrator will not support this either.
This makes sense when considered with the following reference :
Websphere MQ Integrator v2.1 - Introduction and Planning Guide, Chapter 6, Transaction Support :
