I am still running SP2 but about to go to SP4.

I have a question for anyone that knows.

In SP2 and prior when you export a Message Set that is part of a MessageFlowCategory and then import to a different Control Center it loses all knowledge of the MessageFlowCategory and it's a pain to put them all back. Has this been addressed with the latest SP?

Message Flow categories are local to your workspace (Control Center), I don't think they get exported. To get the same settings (Message Flow category, message flows, etc.) you can copy the workspace (.xml) file to another machine.
