When AIX is booted, I am bringing up MQSeries automatically. How do I setup RUNMQTRM to run automatically.

Right now we spanned a child process and made sure nobody can kill that process.

What is the right way to do it ?.

We run MQSeries 5.2 under AIX.

That's the correct way to do it. I "nohup" the runmqtrm process and pipe the output to a logfile. Put the command right after you start the queue manager in the system startup.
