| Does anyone knows what class and functions are used in toolkit to change the CMF file name inside BAR file? |

Yes. Someone knows.
The person who wrote the BAR file editor.
It is unlikely this is exposed to the public.
As you have already been told, a BAR file is just a ZIP file. Any function or method or API that is available that can work with a ZIP file, and exposes a method to RENAME an item inside a ZIP file, can be used to do this for you.
Another dead simple method is to unzip the file, rename the relevant resources, and then rezip the file. |

Whats about the "bar-reference.links" file in the BAR file.
It references the CMF files also.
Do I need to change the names in it also? |
