Can anyone confirm (or deny) if WMQI is a Java based product? That is, does all components, including ESQL, run inside a Java Virtual Machine. If so, what JDK version is required? I wish to instrument the Java classes to monitor performance - especially ESQL.

I think it is the other way around.. A JVM runs inside WMQI.. Most of WMQI is C/C++ based but it does start a JVM inside it. WMQI 2.1 uses an IBM version of J2RE 1.3.0 (at least the Windows version does) (see the jre folder in the WMQI folder)
ESQL I believe runs from the C/C++ code not the Java stuff.. So you will probably be out of luck tracing this. (thiough there was a java support pack that had some java ESQL interpreting)
