I am using the FileOutput node to write the file on to the destination directory which works fine, but some times it throws the following error

If you look up the error description for error 3325 (search for diagnostics in info center) you'll see:

Ensure that the file and directory names are correctly specified in the message flow. The names may contain invalid characters or the directory may be ineligible for use, or the broker may not have the authority to perform the action required. See the WebSphere Message Broker online documentation sections "FileInput node" and "FileOutput node" for more information.

Are you setting the path for the file to be written to dynamically ? Have you checked to see if it was possible for this path to be invalid at the times you were facing this error ? Have you run a trace on the flow when the issue occurs and does it help ?
