If you mean where does it keep all the definitions for flows etc on your local machine, then it doesn't.
Your workspace file is specific to an individual developer and resides on the local machine. It effectively contains a list of pointers to the flows, messages etc that the developer chooses to list in his own workspace.
These point to all the definitions on the ConfigMgr server and thus within the CM/MR databases on the server.
When you open your workspace, it goes to the server to get the definitions.

An IBM developer on the ibm WMQI news group told me that the configuration objects are stored locally when you check them out.

When you check out a flow, two files get copied to the local directory
wmqi-root\repository\private\sysname\qmgrname\MessageProcessingNodeType
They are removed from the this local directory when the flow is checked in.

These files take on the name flowuuid and flowuuid.wdp where
flowuuid is the internal identifier for the flow as stored in the CM database (eg 7ddbb45d-ed00-0000-0080-a3cc07db0712 and 7ddbb45d-ed00-0000-0080-a3cc07db0712.wdp)

A record is also placed in the CUUIDLOCKS table in the CM database
