Can any body tell how the referencing in MQ input for the message set will work in Websphere Message Broker? Is there any memory limitation for the message set created and how this can affect the performance of the Message Broker?

Message sets are loaded into memory the first time they are accessed by a message flow. They remain in memory until the process ends ( i.e. until the execution group is shut down ).
As long as you have sufficient memory, there is no performance penalty.
