Some more information will help:
What version(s) of MQ?
What CCSIDs?
What special characters are being replaced?
Any errors logged on WMQ Windows?
Any errors logged on WMQ z/OS?
Any errors logged in CICS?

Has this application ever worked before? If so, what has changed?

What else can you tell us?

Should be an ebcidic to ascci conversion issue , where some characters in ebcidic don't have their equivalent in ascii . What you see as commas should be non printable characters in ascii.

Another possibility is that the application at Z/OS may not be correctly encoding the message in the character set which it claims it does

Do you know what are the character sets used at Z/OS an windows end? Also what are the hex values for the characters in ebcidic which gets converted to commas?

Just seen your question, so this may be too late for you. I've seen something similar with sending qmgr on z/os and receiving qmgr on windows. CCSID was 500 on both and for example £ was converted to $ and ! was converted to ]. Note I am in the UK and this was resolved by changing the CCSID on the z/os qmgr to 285.
