Normally in Test and QA environments, we used to clear the Q and ask the application team to try again. But this cant be done in production environment.. how to go about when this happens?

If the message are business critical (ie they drive data updates) then the application should process them when the application starts.

There is nothing to stop you running a clear queue in production, the important thing is that you need to know exactly what your business requires and respond to those needs accordingly.
