Is there a way to integrate Websphere MQ Explorer into an existing WSAD?

Yes.

Copy the links folder from the Eclipse SDK installation into the existing or a new links folder in the WSAD/RAD installation.

Restart RAD/WSAD.

MQ Explorer requires at least Eclipse 3.0.x. If you're really running WSAD and not RAD, it might be an older version than that.
