That is version 3.5 and 4 which has DB repository for the app server.
I am looking for some WAS5 or WAS6 procedures.

For MQ, if we take backups of MQ objects and authorities, we can rebuild the system back again.
With workflow if we backup the DB, MQ and Workflow configuration, we can rebuild the system.
I am trying to think along the same lines.
One thought I have is to take backup of the configuration (using backupConfig) and backup the applications (ear files or war files). With these, can I rebuild the system?

Yes... but you might have to redeploy from the ear/wars. I don't remember that part of the System Admin and Config Guide very well.

But apparently the Performance and High Availability series has a section on backup and recovery.
