Does anybody have any idea about how to read the MQSeries header data using MQSeries for JAVA API's.

Have you read the Using Java manual?

Which MQSeries header? The MQMD? Or the MQRFH2?

It's quite easy. Look at the MQMessage class in the Java manual.
