If I need to deploy changes to a java plugin node (say, for instance, to release some memory allocated to an MbMessage ), is it generally understood that every message flow that uses that plugin must be rebuilt and redeployed? Or can you just plop your new jar into the jplugin directory and restart the broker?

After replacing the old jar with the new one, I'm running into some unexpected behavior during testing. I can see in the debugger that the local environment variables set within the plugin are present. But when I run a service trace, it looks like the broker can't navigate to the data in the local environment, and sets the xml tag of the output message to null instead of to the data set by the plugin. ("Failed to navigate to path element because it does not exist.")

Why can I see something that the broker can't see? Do all of our message flows need to be rebuilt and redeployed?

I don't think you need to re-deploy the message flows. Restarting the broker shold load the updated plug-in.
But, it's worth trying to this for one of your message flow.

mqsireload command is nice. It can reload a specific execution group.
Helps for plugins or java code from ESQL.
