In Workbench, you cannot delete an application if you assign that application to any of the activities.

Try this:
1) Open the .org file using Workbench
2) Go to Repository/Administrative Functions/Search ..
3) Select Application from Select Object Type. And click on the application you want to delete. This will display all the activities that this application is associated with.
4) You have to unselect this application from the activities first.
5) Now you should be able to delete the application.

Hope this helps.

2) Go to Repository/Administrative Functions/Search ..
3) Select Application from Select Object Type. And click on the application you want to delete. This will display all the activities that this application is associated with.
on the left pane I select application and application name
on the right pane, I seee process object then process name and task name on diff lines

From which window are you trying to unselect the application?

Note down all the activities that which this application is associated with. You have to go to each of those individual activities and have to unselect this application from that activity properties (General Tab).
