Wel my problems are solved with the installation of the broker toolkit CSD03 patch and the last patch of the agent controller!

What kinda patches you have applied?? Is there any new patch of CSD03 released after its first release in April2004??
Also, is there any particular patch for Agent Controller that you used?
Can you see the message flows in Debug Persepctive without any problems?
If so, can you post me the link?

If you pay attention in the CSD3 page (http://www-306.ibm.com/software/integration/mqfamily/support/summary/wbib.html) , there is a NOTE saying the following:
Fix Pack 03 requires an update to the IBM Agent Controller Version 5.0.2. build 20040205_1459 which is now available from the product fix pack download page. Installation instructions are available here
So when installing CSD3, you have also to uninstall IBM Agent Controller and install this specific version.
You can find the link for it in the same page where the links for CSD3 are provided.

Hi,
We have already installed CSD03 and Agent Conroller 5.0.2 from the link,
http://www3.software.ibm.com/ibmdl/pub/software/websphere/studiotools/html/501/wsad/install_rac.html
But it seems that this agent controller build is different from the one which you suggested..
Now how to go about it?
Should I uninstall WBIMB and Agent Controller (those are already running)and then reinstall with the Agent Controller Build you mentioned and then CSD03?

It's enough to uninstall the Agent Controller (not the WBIMB) and install the one provided from the WBIMB support page.
The link for it is in the same page where you can also download the CSD3 for WBIMB, as indicated in the above WBIMB support page.

When IBM released CSD3/FP3 they did not refresh the IBM Agent Controller correctly. It was refreshed once again after couple of days.
So one should install the updated version of IBM Agent Controller on their boxes.
