Till now we have been using MQ inside our company. So we didn't have any issues of firewalls and so. We have an app coming up that needs to speak to MQ on other co. So, we have issues of internet/firewalls etc..

Could somebody brief me how to proceed on this issue? Any documentation also helps.

Take a look at the MQ Internet Passthrough support pack, it might help. You dont need it but might make life easier.
