Is it possible for a CICS Transaction to create new process Instance in the workflow server ? basically I mean, the Input data is submitted thru the CICS Screen, and is read by a Mainframe program, and this mainframe program will create a new process Instance in the workflow server. I am guessing this can be done. I just want to make sure.

I am sure you can do that.
Where is the workflow server. On Mainframe or on a distributed platform.

If the server is on a distributed platform, all you have to do is create an XML message and PUT it to a Queue on the mainframe. This message can be carried over to the workflow server's EXEXMLINPUTQ to start a ProcessInstance.

Yes . it is doable.
Like Vennela mentioned, we were creating instantiation XML and passing the XML to workflow queue.
1. Some caveats:
Mainframe is EBCDEC and if your WF server is unix/NT then you may get into some "Character" transformation issues. We had to request for special code page to be set up to handle special signs correctly. If your instantaion XML is plain simple then may not be an issue. Only way to resolve is to "build and see how it looks" on the other end
