Does anyone know what this component of MQ5.3 does? And why does it have to be installed separately?

If you want to use the SSL support, you need IBM Global Security Kit V6 (gsk6bas). This is supplied with WebSphere MQ.
It also includes iKeyman, an utility to manage, store your digital certificates.
