How can i get the list of all the Queues/Channels from a QManager with the Java API.

You can send PCF messages from Java applications to the queue manager and the response message would have the MQSeries Object attributes. For using PCF messages you would need to use MQSeries PCF classes from com.ibm.mq.pcf package. Dowload and install the PCF support pack (ma0b) from the IBM website.
The support pack has examples of using the PCF Java API.
Also refer the MQSeries Programmable System Management manual. The PCF reference could be found in the Part2 section of the manual .
