Have you tried recreating the object in MQSC with replace?
Make sure you do that as mqm user (qmgr service user)...

-remove works for queues, but not for the queuemanager.
Maybe it's a bug and nobody is really intereste in.

It's not a bug. See the manual page for setmqaut at http://publib.boulder.ibm.com/infocenter/wmqv6/v6r0/topic/com.ibm.mq.amqzag.doc/fa15980_.htm

This option cannot be used with the option -t qmgr.

This is my point exactly - it is working as documented. But there does not seem to be a documented method of removing the entries for a Queue Manager object. Why not? Why can't we clean up these authorities properly?
