it must be sth trivial, but I don't seems to figure it out.

In a fan-out flow, before aggregate control node, I stored MsgId in MQRFH2.usr:

set OutputRoot.MQRFH2.usr.MQMD.MsgId=InputRoot.MQMD.MsgId;
...

I see MQRFH2 folder exists after it passes MQOutput node, and before Aggregate Reply node.

However, in the request processing flow, when the request gets retrieved from the MQInput node, the MQRFH2 folder dissapears.

What could I be missing that result in MQRFH2 folder being dropped?

Location: Somewhere over the Rainbow this side of Never-never land.

There was a very recent post here that was about preserving things like the MsgId in very much the same scenraion as yours.
Take a look at that and if your pronlem is not answered then come back again.
I recon the solution discussed there would do for you.

I got it right now.

although I was populating the OutputRoot.MQRFH2, I didn't set the field of MQMD.Format to MQFMT_RF_HEADER_2. This resulted in the getting flow not to consider the existence of MQRFH2.
